The girl, 3, was playing with friends in Gurugram, a suburb of New Delhi, when a man approached her and lured her away by offering to buy her chocolate.
Panicked family members raised the alarm on Sunday after friends told them she had wandered off with an unknown man.
Her remains were discovered by relatives the next morning in an abandoned shop just 300 yards away from where she went missing.
The girl, who has not been identified, was found in a pool of blood and had visible bruises on her shoulder, waist, chest and back, the Hindustan Times reported.
She had been raped with a wooden instrument and suffered from severe internal injuries.
Her skull had been fractured after she was struck on the head with a brick.
Medical examiners say she died from 'the head injury and excessive internal bleeding'.
Four bricks had been put on top of of the girl's body and a plastic bag placed over the head in an attempt to conceal her remains.
Her clothes had been removed and were discovered in a pile nearby.
Four police teams are now hunting Sunil Kumar, 20, in connection with the offence and say he was in the city visiting his mother and two sisters at the time.
